Hey Scroz,
I have been thinking of putting a "sun-roof" in my coupe. However I would not make it so that it could open because yes, those are very leaky.
So I will give you two options (or the 3rd option which is do nothing or fix it, lol):
1) Turn the sunroof into regular coupe. You need not worry about getting an entire coupe roof skin because surely the coupes and sunroof (and even the hatchback) stangs have the same "roof-type" (size, dimensions, shape, contour). All you will need is enough sheet metal to fill the hole that is left by the sunroof. Then take all of the roof pieces out including the window, headliner, heat pads etc. The sunroof shouldn't be that difficult to take out. Then cut your sheet metal to the proper size, weld her in there, and bondo it up. If you have any questions regarding the details in this fabrication process, don't be afraid to ask

.
2) Seal the window directly to the roof. Being that your car has a sunroof, it makes it more valuable/rarer so what you could to to stop the leak is take out all of the mechanical pieces and plop the window down on some sealant (silicone or otherwise). This way you keep the car "original", stop the leak and let the sunny rays reach the cockpit! This is my plan, but first I have to find a suitable sunroof.
Remember that with fabrication, anything is possible.
Also I have a question for you and all of those other sunroof
stang owners: Is the frame on your roof the same as in a coupe? I have posted a picture of what it is in a coupe (one piece that goes across the middle of the roof from door to door where the light on the roof would normally be). Just want to know if it is the same or different, and if it is different can someone please post a picture for me?
Good luck!
