Default flash tuning for cold air injection. Good idea or bad idea?

So, I have an AFE cold air injection kit on my 06 GT. After the install I noticed a tasty bit of additional hp, but I did not flash tune my car, nor did I do a custom tune. To be quite honest, the prospect unnerves me. Working in the IT field as I do, I know what happens when somebody screws up code. And since I want my car to last me for a long time, I am nervous about setting unrealistic parameters for my car. Are my fears unfounded? How reliable are these flash tuners? If I have a daily driver that I just want to get to 350 hp, should I consider it? Will it affect my planned upgrades to a new throttle body and MAF? The total package, as far as I am concerned, is the CAI and cat-back flowmasters that are on there, and then add the throttle body, throttle body air foil, and MAF. Should I tune it?

If you plan on any further upgrades, the tune is a must. Are you talking 350 bhp or 350 rwhp?
