Quick update, I just got another big box from KB.. they sent me another cannister filter setup. Looks like internal communication is a little off there. I got my programmer back with the package, so no big deal, and I will send it back with the square filter setup today. I had to laugh when it showed up.

The weather has been poor this whole week so far, but this afternoon the rain let up and the radar is clear for a few hours, so I hopped in the mustang at lunch and drove back to work. Or at least I tried.
With the engine cold, it was sputtering, bogging, and even coughing really bad at just about all RPMs. Once the engine was warmed up it ran better, and then after letting it sit for 10 mins after driving, I got in and went for a quick test drive and couldn't keep the tires from spinning through 2nd. It is about 60 degrees outside and when it isn't sputtering and bogging, I have insane amounts of power.
My AF is good, although I didn't pay attention to it when it sputtered. At idle, it was occasionally jumping all over, although the idle was smooth, so it really wasn't running consistently rich or anything.
My guess is either a bad injector or a bad plug.. Either I wasn't getting fuel to a cylinder when it happened, or it wasn't firing. I have not thrown any codes still, which leads me away from the plug thing (I would think I would throw a misfire code if the plug was bad)... Whatever it is, it's frustrating.

Get that car on a dyno before you are putting a new motor in it. $.02

Make sure the Boost bypass arm didn't come loose from the gate during install.

Idles fine at cold start up, but while driving, it occasionally sputters and bogs when accellerating. No particular pattern, but until the engine is warm, it happens. Immediately after it happens my AF meter goes to full rich for about 3-6 seconds. If I go to idle within about 5 seconds of it happening, it will idle extremely rough, but usually a few seconds later it clears up.
I have perfect boost, vacuum, AF, etc once the engine is warmed up.
I am pretty sure it is a misfire, and I would assume it's a plug or coil that is causing it. Ken Christley, the tuner at KB said they have not run into this behavior with their tune, and he think's it's plugs. (I reloaded the tune last night to be sure there wasn't a glitch or some anomaly from adaptive learning in the program)
Since I don't have the willpower to buy 1 new plug and put it in each position and wait 10 hours for the engine to cool then test drive and see if it helped, I think I will just spend the $150 on some Brisk plugs.. At least I can use a regular gaping tool and a regular gauge to gap them, rather than a vise, a 9/16ths socket, and a filed down feeler gauge. What the hell was Ford thinking with this stupid plug design?

The weather has been crap here lately, rain every day, but last night, the clouds went away and the streets dried up. This weekend I pulled each plug to examine them and double check the gap. I readjusted a few slightly so all are between .035 and .032. The plugs all had a slight rust colored sheen to them, so I hit them with a wire brush and put them back in.
So I pulled the car out of the garage and let it run until the idle settled down to 800. I got out on the road and when traffic was clear, got on it in first. Pulled like crazy to 6200, then I shifted and it coughed and sputtered and I let off the throttle. I then drove in second at about 20 mph, about 2200 rpm, and let everything settle out, then gave it about 3/4 throttle. It felt like I had just turned the key off, the exhaust sounded like it was just blowing air, and the AF gauge went to full lean. I let off and everything is normal again. If I get into boost, it starts to pull again but coughs a couple times.. not a backfire, just feels like a misfire.
I repeated this 3 times for long enough to determine that it was definately going to full lean, and vacuum was pretty close to zero (just enough throttle to not be in boost, but no vacuum either).
So this seems to be a fuel issue rather than a spark issue. For some reason, the fuel is being cut when the engine is cold at half to 3/4 throttle at lower rpm (will happen in very short bursts at higher rpm under boost, but not consistently). I don't have a fuel pressure gauge to see what is happening there, but I suspect either the computer is seeing too much pressure or not enough, and cutting fuel.
As soon as the engine is warm, this goes away.
I have emailed Ken again with the new info, hopefully he has an idea.. this is annoying, and I want to solve the problem.
