The one thing I know is changed are the heads. They are three valve now and the 2004s were 2 valves.
Yes indeed, the 4.6 used in the '05 Mustang is a new version of the stalwart "mod motor". I'm no authority, but many magazine articles have attested to this fact. In short, this is an all-aluminum engine. New for '05 are 3 valve heads, powdered metal rods, variable cam timing, coated pistons, and on and on. The best tech articles I've read, in my humble opinion, are from Popular Hot Rodding. The January 2005 issue profiles the features of the entire car, and the June 2005 issue gets into the particulars of the engine. They're both very in depth compared to most magazine articles. Both are "must reads" for any Mustang fan. I encourage anyone who doesn't subscribe to this fine magazine to obtain back issues of these two months. You won't be disappointed.

4.0 is new to the Mustang, but not new. The 4.6 is improved but not new either.

Aluminum heads, not block as far as I know. They reserved that for the GT (only a 5.4 liter version)

The 2005 4.6 is NEW from the crank up to the composite manifold in every sense of the word. It shares the same piston dia as the 5.4 V-8 but that is about it. New plug design, Spanish Oak brain box, 3 valve variable timing, etc, etc.
As a matter of fact, the Tranny is new, the body/ frame is new, the solid axle is new, and basically the entire car is from a clean sheet of paper.
