Okay,I must admit, I am not by nature a conseur of music, I like my music, but rarely require the high quality of an aftermarket system (I have long since outgrown that need). However, as it happens to be, I have a very high grade stereo system in my possession. In particular, it includes a pair of 10" (they might be 12") JL Audio subs, a pair of 6" Boston Accustic Pros Series and a pair of of 6 1/2" Boston Accustic Pro Series, and 6 1" tweeters, not counting a couple amps, a crossover and of course a head unit (Alpine, I think) and CD chnager. I have the Shaker 1000 in my car right now. I am wondering, since I know very little of the Shaker system, am I able to replace the speakers and subs as a direct swap out? Assuming my subs are 10", can I directly swap out the old for the new, using the same box, wires, and hardware? The same goes for the speakers. Can the old ones simply be swapped out for the new ones? Currently I am planning on still using the Shaker 1000 head unit, for at the moment I am not having any problems with it. Maybe later I will replace that, once it turns into the Skipper 1000. I am just interest in replacing the speakers and subs.
SImple answer is no. The aftermarket speakers will have different diesign characteristics that will probably require a differnt size box. As the factory box is too small IMO anyways for what they used.
Plus you will probably want to swap the wores as trying to tap into all of that will probably be more of a PIA that just running new wires.
Though hey, if you want to sale that shaker 1000 head unit and sub box and amp when you put your new system in, let me know. I have no desire to install a full aftermarket system, but would like to add the subs to the trunk and would prefer the factory equipment.

The factory speakers front and rear on our cars is 6x8" and the 6" may or may not fit. If they're deep with big magnets, they may not clear the window in the door, however they'll not have that problem in the rear deck, but in either location, it's important to get a air seal around the speaker so that it can reproduce bass.
The doors have 8" subs, so the 10" speakers you have aren't likely to fit in our cars.
Bottom line is, the 6.5" you have may fit, but I would take it to a pro install shop unless you enjoy that kind of thing! They can install foam and stuff to fill in the gaps around the speaker.
Now, the head unit can also be installed in place of the Shaker, but it is a double sized unit, and you'll have an empty space underneath (or above) your head unit. Pro install shops can put spacers in there to make it look decent.
My advice is replace the speakers if you can, as our stock speakers are junk. The Shaker head unit is decent unless you experience the dreaded skipping, then it's time to upgrade!

Makes me feel like a kid every time.
I'm surprised so many people have problems with their shaker 1000. Mine does skip, but maybe once every week when I drive it, but other than that it runs and plays great. IMO Ford did a great job with this system, I wouldn't even bother replacing the speakers.
