Many people have had this problem on 05, 06, and 07s. The solution is a newly redesigned strut bearing (bracket as they call it) that was released in late June.
Part number is: 8R3Z-18183-B
All 08's have the new part with the start of production in July.
The noise is exactly as you describe and it was frustrating to have a brand new car making this noise that sounded like it had 100,000 miles on it. A number of people removed the sway bar and end links and the clunk/thunk was still there. I had them replaced on my '06 GT and it completely solved the problem. Be sure to replace both sides. The sound coming from only the right side only has been heard by many, but the belief is that it is an acustic effect inside the car.
Many of us tried a lot of things before the new strut mount and nothing really solved it except this new part.
If you read the last 2-3 pages of that "other" thread it has many responses of people having the new part installed and completely solving the issue. An insider at Ford provided the details of the fix.
I installed new aftermarket strut mounts when I put in the lowering springs, yet the noise hasn't changed. Also checked torque on every bolt on the front end, yet still have the noise. Very frustrating.

07 GT Automatic - Red on Black -
Everytime i go through a small bump i hear in the left-front suspension like metal hitting metal, strange noise.
I had this problem with my 1996 GT, it was the front bushings, i replaced them and they were good. I also experienced this with my 95 GT after i lowered it and the strut was bottoming out. The metal hitting metal noise sounds like a loud KLUNK huh? Just check out the bushings and ensure your struts aren't bottoming out.

I took my car in this week with TSB in hand. My car has 1,700 miles on it and had the clunky sound since day 1. I picked up the car today and the sound is gone (from what I can tell.) Done under warranty, of course.
If you have this sound, print the TSB and go to your dealer. They should fix it, and it should fix the problem!

remember there was all this talk about a tsb coming out to fix the clunk that almost all of the GTs have in the passanger side front end? the one the dealership cant seem to fix? did this come out yet? any updates?
update: i was part of the eternal thread on the 'other' forum. i had the new strut mounts installed. it worked. . . for a while. something is lose again up there.
fyi: for those of you with Steeda HD strut mounts, they include the SAME part that causes the chuckle so you're kinda screwed there. .. well so am i cause i have a set just sitting around now and they're basically 'defective'.
the car's for sale anyways. i can't stand to drive the damn thing any more. too many squeaks, bumps, noises, etc. don't get me wrong, it's a great car in so many other ways, but i can't handle a clunker. my sn95 makes some noises, too, but it has 160,000 miles on it so it has an excuse.
