I have a decent amount of tranmission whine around 3000rpm, almost truckish sounding. With the stock exhaust the whine was louder than the engine. If this typical?
Also occasionally hear a little clank sound when shifting into 2nd or 3rd gear, anybody have this issue also?
Does not sound like u-joints or loose mounts kind of clunk.
Only have 100 miles on the car, clutch feels fine, try to shift at 3000-4000 rpm.

If the car is as brand new as you said, with only 100 miles on it, it may be remotely possible that somehow it never had lube put in the tranny at the factory. It shouldn't be making those sorts of noises. If it has no lube, it won't last long.
Just taking a look underneath, the rear has the synt only sticker, both rear and trans have a greasemarker strike on it....I'll try to check the fill plug this weekend.
Car is a month old and a weekend driver.
Whine is not real loud but at 3000 rpm and up in lower gears it's noticable, so does anyone else think this is a problem or normal?

It sure dosen't sound normal it's not supposed to whine, or shifting clanks for that matter, it's under warranty, take it back to the dealer. I take it that you have stock gears as well?

Funny you say that, one of my buddy's who has'nt driven a stick in 10 years wanted to drive it and I say no.
I might just be a little paranoid, car does shift fine, V6 is kind of quiet even with the JBA until you get on it a bit.
Clank is only sometimes so it may be a little bit if I lug it at to low rpms's, trying to not beat on it until it's broken it.
Ah if the trans fall's out I have at least 3 years for Ford to fix it.

You'll hear quite a few V6 manual owners complain about noises.
I guess it's Fords version of a symphony. Mine has that deep rattle under load in 2nd and 3rd at low RPM. I have the occassional clunk as I let off the gas. And I also hear occassional whine at 3000 RPM.
I am dissappointed in Ford engineering but I live with it. Maybe next time they'll unleash a zoo full of monkeys and get better results.
Good news is I havent heard of anyone who had all these noises suffer a mechanical failure of the clutch, transmission of drive shaft under normal use.
GT's don't make that sound with a manny.Every manny tranny sixer i've ridden in makes noises in the drivetrain. Is it worth $8,000 (out the door base v6 vs base GT) to not hear the noise? Only you can decide

No, to me I wouldnt spend an additional $8k to get rid of the noise and I dont know anyone who selected a GT over a V6 just for that reason. Its not really a valid excuse one way or the other.
I think if you take a little time to search the GT forum you'll read complaints about the ball bearing like rattle with shifters and other assorted noises on GTs.
I like a little personality in a car but I do wish the V6 drivetrain was a little less noisy.
I have that same sound but its not as loud a whine as you all describe it. Sometimes, as a joke I say i have a superchager to people who are sitting in my car for the first time and most of them believe me. Then I let em know the truth but seriously it does sound like a very mild supercharer. I enjoy the sound honestly. I dont have the clanking issue though.
I also would not spend another eight thousand dollars just to get rid of a sound.
