Default Disconnecting the Battery Question..need help!

ok..just ordered my raptor performance shift light with plans of installing it in my driverside vent. after reading all the instructions it seems fairly easy and i decided to go for it. i noticed that you have to disconnect the battery before splicing the wires(makes sense) but with my bama tune and sct programmer will disconnecting the battery throw everything out of whack, since it is like resetting the pcm? i figured it would and just need to know if i should return to stock before the install so when it comes to the battery part i just disconnect with no problems. the reason im worried is because of past issues with programming my car. when i got the tune from bama i had difficulties and even thought i blew my car up at one point..it wasnt running right at all after the tune install but i figured out my minor problem for the time being after three hours of headscratching and figureing how much it would take to fix my car..but all is well as of now, owner defect in installing the tune.(scared the daylights out of me) thanks and please ? if i have you at all confused.

the tune file is saved in the pcm as far as i know. the stock program is erased from the pcm, saved in the tuner, and then the new tune is uploaded and saved in the pcm. so it should be fine to disconnect the battery, but for peace of mind, you can always return to stock and reprogram afterwards

once the new tune is "IN" the computer it stays there till you remove it.No matter how many times you disconnect the battery

The tune is physically flashed on an EEPROM.
