Default safe to "return to stock"?

I have the xcal3 tuner and C&L intake combo and when i ordered everything i asked them in an email if it was ok to run the intake without the tune and they said no it should be run together that is why they were in a combo or w.e. anyway, what i want to know is if i return the vehicle to stock with the tuner, does that mean it will run just like it did before i installed the intake? If so then i assume it would not really be safe to drive it with the intake still on.

The C&L requires a tune to run. An intake like the K&N intake will run without a tune but better with a tune.

And to return the vehicle to stock, install the airbox and flash it back to the stock tune.
