I will always recommend americanmuscle.com and brenspeed.com. I have found all my mods from their sites. They have very competitive pricing, great customer service, and free shipping. Give one of them a shot!

You can also try finding a local shop. Sometimes they get decent deals from websites, or straight from the manufacturer.

A few reputable sites to check out are...
BamaChips Tuning - Cold air intakes/custom tuning
Brenspeed - CAI's/custom tuning, exhaust
Mustang Parts & Performance - American Muscle - WHEELS, performance stuff, some cosmetic stuff
V6 Mustang Stuff | V6 Mustang Performance Parts and Accessories - Tons of v6 oriented stuff, performance, as well as cosmetic.

Stay away from RPM Outlet and Lightning Force Performance. Both might have better prices than other sites but are pretty notorious for screwing things up royally.

eBay also has some good deals on GT take-off parts as well.

If you're looking for a certain item and can't find it, ask here on the forum, someone is bound to know where you can get it.

All of the suggestions so far have been great reputable places. But if you are short of cash, as I usually am, may I suggest that on at least some of your upgrades, look for them on craigslist or e-bay. There is some chance of less than perfection, but you Certainly will pay less money. There really isn't anything that wears out on an intake, so why pay full price? A used one can be nearly 1/2 to 1/3 of the price of a retail one. Tuners on the other hand.... If it doesn't work and you aren't the original buyer, you kinda are outa luck, so buy those new. Wheels and tires? Usually go for about 1/2 of retail on CL. I bought my wheels and tires for $350 then sold the stock ones for $200 so in reality, I spent $150 to upgrade to GT 18 in wheels. So just be patient, look often, and you will find some amazing deals on some really cool stuff that you want. The other cool thing is you usually can offer less than they are asking, and alot of times, they will accept your offer. Don't be afraid to look outside your area, just be sure that if you deal with a person, you have them take lots of pics of the item for you so you can cyber inspect it as best you can, and it is allways my policy to speak to someone in person before ever sending them money. I never send money to someone if my only dealings have been e-mails.
