I have a 2006 4.0 V6 are GT rear ends interchangable with V6s? What modifications would I have to make and where would be a good place to find a GT rear axle for this upgrade?

You could swap the entire assembly. OEM Parts & OEM Wheels - Original Equipment Parts from NewTakeOff has GT takeoffs.

you need to swap the flange (yoke) to a v6 one

I just purchased Dual Borla Exhaust with X Pipes for my V Sixer and when they install it they're going to have to cut an ugly hole in my left rear bumper They told me to purchase a GT Rear bumper so to answer your question YES it is interchangeable Im not sure of the modifications that it takes to get the job done but my friend was able to swap it, paint it, and install it for a total of 450 dollars.
