I noticed that my car (06 GT) had the same hesitation problem that I had seen described in previous posts. I solved the problem by finding Ford's TSB #06-9-9 Hesitation On Acceleration After Long Cruise, and presenting it to the dealer They had to replace the fuel pump. Problem solved.
I also noticed a whine/squeak noise, in the rear end, while making low speed turns. I brought it to the dealer, and they had no idea. Once again, I discovered Ford's TSB#06-12-11 Limited Slip Axle Moan/Groan Noise During Low Speed Turning Maneuvers, and gave it to the dealer as well. After replacing the limited slip clutch pack (all warranty work by the way) the noise was gone.
I don't have the links to these TSB's but they weren't hard to find, once I had the #'s. I will try and post an attachment or link later. I hope this solves the MANY posts about these issues that I have seen, and experienced first hand. Good luck all, C.

Did you install the polished 18" bullit? I had the same issue with the fuel hesitation, TSB done. Will do the clutch pack TSB sometimes this week... I think I might even have a pinion & gear issue there is a ticking sound that appeared today.....that would be strange on the FRPP 3.73, we'll see

So, they replaced the clutch packs, and took her out for a 15 mile drive, but couldn't get the hesitation to develop. Therefore, they told me, they could not replace the fuel pump. While they understand it doesn't happen all the time, they MUST have evidence. Excuse/Reason: Ford cracking down on warranty repair work done.

Oh, but they did replace the gas cap, as there was a vacuum leak! Don't know why they didn't just tell me to make sure I tighten it, next time I fill up!?! WTF!

I have just been round & round for 3 days over the same issue, TSB 6-9-9. After alot of persistance they ordered fuel pump today to be installed Monday.
glad to hear yougot it fixed, by the way about how long does it take to get the warranty work done for the rear axle moan, i noticed it to on mine and was wondering if they do it within a day or do they keep the car.,
Noticed that the TSB 6-9-9 is no longer on this link. Do TSB have a life expectancy? Hope not as I still need to get mine in for the hesitation problem.

I have a 2002 v6 i am still having hesitatiion problems. I have change the fuel
filter, clean the intake, put in some STP fuel system cleaner. I have 49,000
mileson my mustang. When i put on the K&N CAI, this was when the problem
started. Can anyone help.
Did you tune the engine? I would start by re-flashing back to stock with the cai still on. If no tune put the stock intake back on and make sure your MAF sensor is not damaged or dirty. Clean it with electronic cleaner. If it started right when you put the cai in most likely it is related but there is a chance you MAF sensor is going bad. I am not a mechanic but maybe a few ideas.

No tune up on my 2002 mustang. Do you spray and let dry on the MAF, or do
you take anything a part to clean. I was told at ford motors the spark plugs
should be good for a 100,000 miles.
