you may try a loose mount some where engine or tranny although with your gear noise id try the tranny first

i dont think it the tranny cause the car does it when it idles still but im not too sure if the flowmatsers mufflers are supposed to make this rattle after a while or if a hanger might loose.

well if u suspect exhaust check your hangers the flow 40s i had didnt rattle is it a cat back or a weld in maybe there is a lose bolt and the tranny will still make noise if you have a lose mount at idle atleast on a manual i know from experience hell may as well check it all never a bad idea to check mounts and u bolts and stuff make sure they are tight

It could be a lose hanger.

But on the other hand my flows are starting to sound like they are rattling abit in the muffler. They didnt do that until I got the o/r x on the car along with the longtubes. I dont know if it had anything to do with it. I know the x will make it raspy but this sounds different.

If you have an offroad x-pipe there is a resonance issue that can make it sound like a rattle, it has to do with frequency cancellation (or lack of it) of chambered mufflers with an x-pipe. You should also look for a loose heat shield or hanger. I've had flows on a few different cars over the years and never had any wear out, but that doesn't mean its impossible.

Mufflers will not void your warranty.
