along with the 01 cobra motor it is also running the 5.4 exhaust cams and a few other goodies. the 305hp is also underated. I've seen dyno sheets on it and it dynoed out more like 305 rwhp. I will have to see if I can dig up the article and post it. The new Mercury Mauder also has the same engine as the Mach I. The mach I also runs 3.55 gears.
Actually I have yet to see a Mach 1 make over 285 rwhp stock. You can go right over to the Mach One Registry and see for yourself. There are many who have not hit that mark stock.
Also the Bullitt was not underrated. In fact Ford could not even get it to make the claimed 270 hp they wanted.
Why is the Mach One faster?
1. It has more lower end torque then a 01 Cobra.
2. 3.55 gearing
3. It is a little underrated, but not by much.
Also some of the components are different. The Mach One with a 5 speed has a different flywheel then the auto. However, I saw an auto run 13.7 with 1500 miles on it.
The Mach doesn't have an 01 Cobra motor. It has 03 Cobra heads and a unique intake manifold, along with unique cams. It's faster than the 01 Cobra because it has more low end torque and has a stick axle.

The Mach One has a DOHC motor. Pretty much the same motor from an 01 Cobra. There is no special intake, just has the Shaker Hood, different cams, flywheel, etc.
The Mach 1 also has higher compression than the '01 Cobra - it would take real well to new cams and ported heads. This is definitely the car to go the N/A build-up route with, if that's what you're into....

I'm not too sure about the intake manifold thing though. There's a pretty sweet write up on it in MM&FF a few months ago.
