Talking installing a 1993 mark VIII 4.6 in my 1968 mustang coupe

So i just bought my first mustang about five weeks ago and have my motor, transmission, and rear end setup for the swap. they are from a 1993 lincoln mark VIII that was hit hard in the right side. the car only had 37,000 miles on it so i jumped at the $1200 price tag. i already owned a 1996 mk8 that i just love to drive, it is comfortable enough for sure and i like the looks of it. so it was really the perfect donor car for my project.

however while i have the motor, transmission, and rear end out i would like to address a few things.

motor: as far as the motor goes i would like it to remain stock in apperance. i would like to build a 5.1L stroker which i can acheive for about $2000 for the shortblock. the heads are where i start getting confused. i was planning to get the heads ported and polished by modular mustang racing out here in california but i cannot decide on a cam. i was told that the best factory intake cams come from a 1996 - 1998 mustang cobra while the best exhaust cams come from a 2003 - 2004 cobra. is this true?

transmission and rear end. as far as the transmission goes i keep hearing about a "J- modification" not to familiar with it so if anyone knows of this please share i am all ears. And for the rear end i plan on running the markVIII irs but am going to put a factory posi unit in it and install 3.73 gears in it. i was informed that i have to change the speedometer gear in the transmission and also i have to either get the pcm flashed or install a programer on the computer. It is a 93 so it is obdI now my last question is, is one programer better or more favorable i have heard alot of good stuff about diablo sport tuners as well as the jets which one should i go with.

I'm not sure about the cams, but the best heads are clearly the 2003/4 Mach 1 or Cobra heads.

i do have a good used set of 2003 heads but i was wanting to run the mark8 intake i personally think it would look better under the hood although clearly not the best for power. if you know anyone who has a good used set of 96 -98 cobra heads i would gladly part with them.

I think you're on the right track, but honestly, the mark VIII intake is lacking in flow if you want to go big time like it sounds. You'll end up swapping to the 96-98 Cobra intake sooner or later.
