wow, ironically i just posted pretty much the exact same thing for my 98 mustang coupe. haha
As far as I can tell in mine, only my front two mach tweeters/mid speakers are playing low and my rear mach speakers are hardly playing at all. and, as you said, no bass.
I've already tried replacing the deck, which didn't fix the problem, so i wouldn't try that unless you were sure, and at this point I'm thinking that something has gone wrong with the stock amps that power the speakers.
I was told that I could bypass the amps until i find the one thats not working, but thats pretty time consuming.
one question though, are your door speakers still working? because mine aren't

Sounds like the amp for the front went out... The mids that on the top of the door do NOT run off the amp just the head unit and they will continue to play with the amp out.

I just put in a Alpine head unit in mine and some arc audio speakers in the front and back and had to bypass all the amps.

Must be a common problem, mine was doing that when I bought it, and I never noticed that the lower speakers weren't working, because the top ones were fine. I was trying to cut down some weight, so I swapped the rear amp to the front, and pulled the rear shelf out alltogether, and just run with the front speakers now, although the fronts don't have nearly the amount of bass as the rear ones did, but I have my exhaust to listen to most of the time, and I actually have started preferring to hear it over the radio...........
