Question 2000 Mustang GT Making Loud Noise?

Hey I just put a new clutch, throw out bearing and pilot bearing in my 2000 mustang gt. The old throw out bearing was making noise and the clutch was very hard to push. After the install of the new parts the clutch is very easy to push but the noise is still there. It will only make noise when first started then it goes away after about 10 min or so. The question is, is this just the throw out bearing breaking in or is something wrong? I now have maybe 40 miles on the new parts and its still making the noise.
