Question 2002 Mustang GT 4.6 quwstion

Ok here is what happened, Just out of curiosity I tried to pull a spark plug to see how it was burning. OMG what a mistake that was... The But head that had the car before I did Had MSD coils in it. Apparently the A** has a bad habit of over tightening and stripping out threads.
So now I manage to find 2 out of 8 that were not striped. It gets worse, I undo the bolt and go to remove the coil but the boot is stuck on the plug. I pulled off the coil but the boot ripped so now I have to buy new ignition and an intake manifold. FML. ok so I got the stock plastic intake and a set of "Sultans Of Spark" 40K coils. The car has a brand new battery when everything was apart, unplugged ect. would you know I dropped a wrench and it hit the neg batt term and the frame, sparked and that was it. everything went together well but now the battery light will not go off. I ran a diag with my SCT and it came up with nothing. I have a .5 farad cap for my stereo and it normal has a charge of 12.7-13.2V charge in it. it barley has 11V it seems like there is a problem with my alternator not charging.... HELP

if the car will run I'd take it to Autozone and let them run a test on the battery and alternator

Default problem solved

I disconnected the top wire on the alt and reconnected. The car came alive with vigor.
