2002 mustang GT 2 valve swap to 1999 4 valve

Hey, been up to my eye balls in this swap. I have a completely hand built 4 valve motor that I just had dropped into my 2002 mustang GT. Though how do you wire this type of engine to the GT computer? I've heard that I can splice into my existing wiring harness, but I've also heard that I can re wire the whole car. Both seem like a chore, but which is the best route to go? I'm on the final steps of this project and really need help. Let me know what advice you have for me.

My guess would be that the easiest route is to replace the whole wiring harness and ECU with one from a 99-01 Cobra or 03-04 Mach 1. Splicing all the wires will require quite a bit of work, and you need to have the wiring diagrams for both models and figure out which one is which. WMBurns on here is a knowledgeable guy when it comes to stuff like this, so maybe he'll chip in later with some good information.

Intake & Exhaust: K&N FIPK CAI, Mac O/R H-Pipe, Custom Catback w/ Magnaflow Magnapack Mufflers.

I'll second what DJ said. Just find a computer and harness from another 4V car. The ole Lincoln Mark VIII may be usable since it was a 4V as well.

There is no need to swap ecu's or wiring harness , the iac and cop wires on your gt harness need to be extended . The 99 4v is basically a c-head mark8 motor so most everything is covered in this thread .

So what exactly do you do with the knock sensor?

So its spend all that time to do the wiring then have the ecu retuned for a 4V or just get the 4V ecu and harness and if you even have to correct the ecu for the trans swap.

Either way its probably going to come out the same cost or the 2V ecu will cost you more for the tuning.

Who knows or I'm just missing something and crazy.

The gt computer isn't expecting a knock sensor signal so you just leave the wires disconnected in the valley . Either solution (2v or 4V ECU) is going to require some wiring/rewiring so i guess you pick the one you are the most comfortable with .

The harnesses and PCM are not that expensive. IMO, well worth the money for a plug and play setup rather than de-pin, read a schematic, connect a wrong wire, figure out what went wrong. Save yourself the trouble and guess work and get a 4v engine harness, pcm harness and 4v pcm if you're not comfortable with wiring. You can probably have your pcm reflashed from Ford as another option.

Yeah, I'm thinking that I will got with the plug and play set up vs. the splice route. Reversing the polarity on the alternator is what is throwing me off. Basically my set up will utilize the automatic transmission in the car, so from what I hear the 99/01 main harness works with the 03/04 automatic transmission wiring. Does that sound right to you guys?

The 99-04 Cobra's never came with auto transmissions, but the 03-04 Mach 1's did. If yours is an auto the easiest plug-and-play route would be to get the ECU and harness from an auto Mach 1. If not you will simply need the ECU re-flashed/tuned.

Well I've already got the cobra harness lined up for a good price. I didn't know if the mach 1 auto trans harness would hook up, or even my GT's trans harness for that matter?? Any knowledge on that?

So I got a cobra injector harness, but the plug ins at the fire wall are different. Geez, why couldn't ford make this easier. So do you guys know if there is a site that makes a plug in injector harness for this type of swap? While the write ups on modifying a 2 valve harness seem simple I'm just crappy at wiring.
