hey i worked for ford for a few years and my 04 had the same problem when i ran my vin through oasis i found a tsb or a recall of sorts stating that many 99to 04 stangs with the t3650 tranny were having 1st to 2nd gear syncrhos problems and that they should be replaced i would recommend takin it to ford and have them run your vin in the oasis program to see if that tsb comes up cuz as soon as mine were changed it stopped and its never done it again im not sure if they charge for it but it probably wouldnt hurt to try

this thread is fairly old and the problem probably fixed, but i want to say what happened to me. my tob ceased to the tranny giving me the inability to shift gears. not too noticeable at first, then the whining started, clutch pedal getting stuck, barely driveable. got onto the highway on the way to a friends garage who would do the work for me, it stuck in forth gear with no plans on coming out, barely got the car there the whining turned to a scream after this...my dad drove it i followed in his car i was whincing the whole time.

my friend ended up having to use an air tool to cut the tob off the trans, it was mangled and annihilated. the clutch wasn't even in that bad of shape., replaced the clutch and machined the flywheel and the shifts are fine as wine now! hope this info helps some.

This is NOT advice but I think my 2001 GT has the same cruddy clutch parts...thank you Ford. From the moment I first drove the car 1st gear (unless I was peeling out like Wraith) threw my ability to shift all the gears so off balance that I stopped using it...From a red light, stop sign or any normal acceleration I always use second gear and feather the clutch very carefully...Has worked great for 4 years. But the clutch cable binds after heavy slow-traffic stop-go use, the gears may grind if you change your driving pattern suddenly...these clutches are a pain but the transmission has always been fine, if your gears are shifting out strongly with no noise or vibration you can probably rule out the tranny..But the clutch parts for these are cheap in make. The syncros Ive also been told are a problem with the 35th ann. mustangs.

and to answer the question about the syncro there is a syncro assembly between 1st and 2nd a sepparate one for 3rd and 4th and another for your overdiver 5th...so you could have the problem in 1st and 2nd because those are the gears you bang the hardest and never experience it in 3rd or 4th
