Rebuilding the T5 does not mean you get a new(different) set of gear ratios in the tranny. In fact, changing the gear ratios in the tranny is not as easy as you might be thinking. It cost you big bucks as well.
As I specialize in TKO, T45 and T56 tranny's, the T5 is a little different. I can tell you that changing the ratios in a TKO requires a new input shaft, 1st gear, reverse gear, reverse idler and a new main shaft. The T5 isn't much different. When you change the 1st gear itself, say from the factory 3.37:1 to the aftermarket 2.97:1, the multiplication factor kicks in and changes the ratios throughout the rest of the gears even though you didn't actually change 2nd, or 3rd.

If you want a complete rebuild kit for your T5 that has everything you need in one box, try contacting The Gear Box , T5 Transmissions

They are great to deal with and send you everything you need to do the rebuild.

You can even download the Tremec T5 service manual for free directly from Tremec's website here, TTC: Product Literature

Remember, it is almost impossible for anyone, myself included, to diagnose a problem over the internet without seeing the car. My advice is simply that, advice based on years of experience. I don't want you or anyone taking my word as gospel. I am trying to give some direction as to what I think may be happening.
