What kind of mustang are you referring/comparing to? Stock? Modified?
IMO There is just no such thing as being the fastest - no mater what you have someone somewhere has a few bucks more to spend and subsequently will run quicker than you. For stock cars Id say some of the newer cobras have it, at least for the moment. But - even stock cars have variations - and you will sometimes see big differences in track times from two of the same make/model/year.
I dont think hes asking about anything modified since that arguement usually goes no where being that for the right amount of money and the proper know how anything can be made to go fast or faster.
I like to stick with any stock car, straight from the factory for comparison's. That being said, I think the current GT500 is the fastest one.
I think I heard somewhere that Ford even said themselves that the new GT500 is the most powerful mustang they have ever built from the factory. Which probably means it would be the fastest too.

when you think about it
if they had decent suspension and good tires
it would still be considered the fastest
plus you have to take into consideration that ford underestimated the hp numbers to benefit buyers on insurance

The 03-04 Cobra's were faster than the 69 Boss 429. THe new Gt 500 is supposed to beat the 03-04's. For the technology of the times the 429 Boss was awesome. It was a VERY detuned race motor. No one would have left them stock very long. The same is true with current Cobra's and the GT 500. There will be a few sealed in a temp controlled bag but most have been pullied, chipped, intaked and exhaust modded at a minimum.
i saw one of those articles too where they compared the 00 R to the 03-04 cobra and the 00 barely edged it out. same comparison with the bullit and mach one the mach edges the bullit out in the 1/4 by about half a second. It is true that the new GT500 is the most powerful mustang ever built from the factory, but we shall see how fast it will run in upcoming articles.

I seen a Comparo of a Bullitt, a Mach 1, and I am thinking an 01 N/A Cobra. The Bullitt out Handled and out Braked the other 2, but the Mach 1 had the best 1/4 with the 01 Cobra slightly behind and the Bullitt bringing up the rear.
