If I run 3'' headers with 3'' cutouts at the end would it be better to run 3'' pipes all the way to the mufflers and put a reducer to the mufflers since the mufflers are 2 1/2'' or should I put the 2 1/2'' reducer after the cutout and run straigh 2 1/2'' pipes into the mufflers?

If nothing else just go to your local muffler shop drop off the parts you already have and tell the guy what you want. A good shop can build what you want usually not too expensive.

This post is kind of old but I did exactly what you asked bro, either way mac also makes a pro chamber with cats but it's kind of pricey. My dad just bought a pypes x-pipe with cats for his 99 GT that he said was very reasonably priced. Check with them to see if not than BBK and Bassani also make catted mid pipes. Hope this helps.
