Yes, all you need to do is put some bolts in there to plug it up. Or you can leave it open, it doesnt matter. The only thing that flows through there is tranny fluid and you dont need a cooler for a manual. No antifreeze will leak out of it. If any does, then your radiator is junk and you need a new one.

I've always just bought the cheapo lifetime radiators at vatozone, for my 5.0s, and they all came with tranny coolers. They usually include metal plugs which thread into the line fittings.
I'd be inclined to plug the holes, in case you ever want to use the cooler.
I don't see why bolts would't work, as long as they are the correct size, with the correct pitch to the threads.
