I would disconnect the battery for 15min and reconnect. This will clear the puter.

If it immediately is running bad again, check to make sure you aren't frying wires on exhaust somewhere since u just replaced the engine. I had crazy stuff like this happen once and it was an O2 sensor wiring harness melted on the exhaust causing the puter to wig out.

542 - Fuel pump circuit failure
543 - When the PCM commanded the fuel pump on, voltage was not detected on FPM

when chek the timming you have to pull the spout connector or the timming will be jumping all around Checking, Setting and Bumping up your Mustang's Timing

i would say check the connnections for the fuel pump and the grounds

i think your fuel pump is on its way out, get a fuel pressure guage and test the psi at idle with the vaccum line of the fuel pressure regualtor should be around 39psi

Question

Possible fuel pump going out...I had an 88gt...when it went out...it was after the car warmed up...it would stall totally out...and i would have to let car kewl off before it would start again...also only codes present are 542 and 543....w/ my car after 20min. of driving engine light comes on...car feels like it has little power...very slugish...it will backfire at times...then all i have to do is pull over turn car off...turn back on engine light is off and everything is ok...engine will run fine for about 10min...then light comes back on and does same thing...
