Question 1998 Mustang anti theft disable?

I just purchased a 98 Mustang from a dealership. When we got to the dealer there was a massive crack in the windshield. They knocked down the price and I had the windshiled replaced today. I didn't know it was there but it looks like I might have had an aftermarket security system in, it may be factory I have no idea. It was a white box with an antenna looking thing on it. The wire for this got nicked and has been pretty much destoryed at this point. Now the car won't start. As soon as I open the door the dash lights blink on and off for a few seconds. I push in the clutch and the theft light comes on, leads me to believe it's factory, and the starter kicks out. Is it possible disable the anti theft? I'm leaving the battery disconnected for a while.

It looks like the pervious had a fair amount of audio items in there and they left a lot of junk behind. I've been pulling out wires that weren't needed for a while now.

Any insights.

Well, I got the thing out. It was an aftermarket security system. Took quite a bit but I got the thing out of the system and now it will start again. Now I need new tires, suspension, tweak some tranny work.
