you can run the wires through the lower door sill plate to the rear seats I have two 10 inch Lanzar Heritage 1000w subwoofer
I got a portable box much like this, but it has one slit in the middle
the slit lets the air escape witch gives it a clean sound these boxes are the best for our type of trunk space
My amp is a Optidrive High Current 1200 Watt Mono-Block Amplifie 850 Watts RMS at 1 Ohms what your going for in an amp is RMS which is the real wattage you want for AMPs so for me thats 850 RMS to each 1000Watt speakers
Lanzers are good amps the speakers are okay I only got the lanzer set up because the guy gave me a 420$ deal for my set up
the cables you have might not be up to par as mine wasn't (I'm going to get that fixed in a few days)

so what are you looking for?
how much money are you willing to spend?
Make sure you get a bigger battery or a separate one for the system. your sound system wouldn't mind eating up your stock one
my set up was just for my lows which is great for those low songs but when you increase to the limits the meds and highs become unbearable

I hope this helps maybe just a little I'll try and get back to you whenever I can but don't take my word on this I'm not an expert

Go with Rockford Fosgate, they run the coolest and don't have any automatic shutoff to cool down like most other amps. A good setup would be two 12" P3's with a P1000 Amp. You can find these at a reasonable price right on ebay. Run the cable through one of the grommets in the firewall, along the side trim, and you have a lot of options from there to get it to the trunk, it kinda depends on what type of car it is.

I buy all my stuff from www.onlinecarstereo.com They car a lot of brands and beat most other places prices.

I'm running Hifonics subs (don't remember the mod#) and two Power Acoustic amps (not the best, but get the job done) a 1000 watt for the mids and highs and a 2000 watt for the subs.

For the power wire: If you want a real clean install you can take off the front right tire, and wheel well trim. I removed my batt and tray as well. When you pull the well liner you will see a grommet that the wiring from the engine bay runs through. There is a little nipple on the side of it. Cut the nipple and you can run your power wire through that. Then route up to where the batt was and put the tray and batt back in.

If you like hard hits and loud and not too expensive get the kickers that come already with the box..
