Question Help with subwoofers/audio system!

On my 2006 V6 Mustang everything is still stock(Shaker 500). I want to put a new head unit in the car so I can use mp3/iPod AUX connectivity.

I will as well be changing the speakers since I have heard that the quality of the stock speakers with an aftermarket radio is very bad.

I understand and have changed head units/speakers before, so I can comprehend all that.

But I also want to put a sub woofer in the car as well. Never really understood channels/ohms/rms/watts, all that stuff. I don't need the car to rattle apart, but the hit from the door "sub woofers" seems irrelevant to me. So I am exploring a few options and would like some help from you guys on them.

I have heard that kicker makes some nice shallow mount 8" subwoofers that would fit in the doors and that sound nice. If I was to put two of these in the doors if they would sound any better without an amp? If not, how would I need to wire the amp up and where would I place it? Can anyone suggest an amp?

Second option is to put a single 12" subwoofer in the trunk. The questions I have about this would be, what should I do with the door subwoofers, take them out, disconnect? Where is the more discreet place to mount an amp in the trunk and how would I run the wire out of the trunk?

I have just added two 6" "component" woofers in the doors and replaced the rest. I had the stock radio and upgraded with a Alpine H/U and Amp. You really need an amp to power subs. It is very easy to tuck wires under the plastic molding along the bottom edge of the car into the back trunk. You don't have to pull up any carpeting or molding. I mounted my amp upside down in the trunk between the two deck speakers. There is a very nice area along the back to put your wires. As far as the woofers in the trunk, other people can chime in on that since I haven't done that.
You are right about the OEM speakers, they are pretty much junk.
There are adapters that you can still use the shakers amps with a new H/U.

WHen you buy something look or ask for rms, RMS is the true power, EX. 50w=25rms but most manufactures lie about watts, that's why you have to look for RMS and a good brand.
Channels on a amp means: how many speakers or subs you can connect ex. 2ch amp means you can install 2subs or spks, you can put more but the rms/watts will be divided by the ones you connect....
Kicker is a good brand for subs but for speakers I recommend Pioneer 4way ?size ?watts.
