I highly doubt you will gain any power increases over the regular Shaker 500 Head unit. I wouldn't be surprised if the "true" RMS power is somewhere in the 10 to 15 watt per channel range. I hate to break it to you but the "peak" power figure is somewhat useless unless you are playing a numbers game.

I am afraid the standard radio will be missing the controls for the door and trunk mounted subwoofers. The radio powers the door speakers but all of the subwoofers are powered by little IC amplifiers.
Look on your driver's side kick panel and you will find something similar to this for the door mounted subwoofers:

IIRC the amplifier that powers the trunk mounted subwoofers is mounted on the enclosure in the trunk. My 2006 GT only had the Shaker 500 so I can't comment on the 1000's sub.
