Default Shaker 1000 sub problem

I have a 2009 GT with a shaker 1000 system. The problem has just started I get a twin tapping sound from the subs every 30 to 40 seconds no matter what volume I have on the stereo. I am at a loss to figure this out. The car is only two months old and I have never really had the system volume cranked up much.
The problem only just started.
Any suggestions what I should check myself before wasting a day at the dealer.

well removed the Sub box and disconnected the sub closest to seats and the clicking sound quit but then the rear sub started to sound terrible . So I disconnected the other wires and sure now there is a problem in the box.
I guess it is off to the dealer to check it out.

So update to anyone interested took car to dealer they plugged the sub box back in and there were no sounds coming from the box that were not suppose to be there.
We (dealer and I ) think it may have been some moisture from the trunk lid opening going in behind the sub box to the amps and possible causing a short of sorts.
Hmm I guess when it rains again and I notice moisture in the area I will monitor.
