Default 1998 Mustang Alarm Malfunction - Need Help Quick!

Sending the daughter off to college in a few days and need to get this thing fixed.
The alarm/starter disable feature quit working after a battery in the car went dead. This appears to be an add-on system that has its control module up under the dash rather than in the LH trunk area as is shown in my shop manual. It's a cig pack size unit that has a dedicated horn (as opposed to using the car horns), a shock sensor under the dash, as well as a little red light that's installed in the instrument bezel. The module has a big blue Ford oval on it. It has two 20 amp inline fuses which both appear to be good. The red light will be on at times so I guess the unit is getting power. The malfunction prevents the alarm from working and disables the starter. I can get the car to start by pushing up on a little button that's been installed under the dash near the fuse box, and turning the ignition key.
Is this some sort of dealer installed system?
What could the problem be?

OK I now know this to be a Ford dealer installed system called the System 4.

Anybody got a clue?

It turns out it was the control module.
I took a chance and bought a complete new system from:
eBay Store - Parts International: Automotive, Lighting
for $50 + shipping, and just swapped the new module in.
Just unplugged the old and put the new one in.
It fixed it right up...no programming or anything.

I'd be curious to know if when yours went bad, did it drain your battery?
This is the second one on her car that's gone bad and I'm not sure if it was the battery going bad that killed it, or the other way around. Her battery was just over a year old.

Didn't drain my battery. Tried unhooking the battery again. Now it uses the alarm horn again, but I still have to push the hidden button to start the car. I am pretty sure there is a way to program it to what you want, but I am not sure. I found a phone number on a post a while back but never called it. The alarm used to set automatically and it was annoying. Now it doesn't set automatically but you have to use the button. Still annoying.
