Nikellty, did you remove the top bolts, and pull both fenders back to see if the VIN is hidden underneath the fender on the inner fenders?
As far as I know, the only locations that have a VIN is the inner fenders, the dash and the drivers door. If you cannot find the VIN on the inner fenders, I believe you will have to go through the hoops to get a new VIN. This may hurt the resale value down the road, because it may be considered a salvage car by a potential buyer.
I'd try and find out from the previous owner(s) what the story is on the car. Look to find a previous registration/title for the car. This may help your case when trying verify one of the two VIN's you have.
Regarding the year, don't count bolt on parts as verification of the year - especially in the interior. Over the years, I've seen plenty of Mustangs with items from different years bolted on the cars.
