I always use a spray on type rubberized undercoating in these areas (on top of the paint)

I've had good luck with a product called Gravitex. It sprays through a special gun, and closely mirrors the finish of Ford's undercoating. It also dries quickly, and is rock hard when it dries.

I plan to use bedliner from a spray can, dries pretty hard with 2 coats. Should stop most thrown rocks from hitting the underside of the fender and causing a dent or star in the paint on the top side, paint only won't. I just plan to do the flat part that is the top of the fender, not the sides.
