Default 1965 Mustang C4 automatic transmission doesnt fit 6 cylinder

Hello everone, this is my first post and my first attempt to restore. I own a 2008 Mustang. I bought a 1965 with a manual transmission, and also got a spare C4 automatic with the deal. Problem is, the bell housing does not match the 6 cylinder 200 engine. The numbers on the auto are C4 AP7A040 CBK. This is the picture of them side by side. The obvious differance is the hieght of the two. The manual is 14.25" and the auto12.5". The top 2 bolts on the manual are 5-5/8" apart and the auto is 4-3/4. Also the bolts for the starter does not match. My Question is if anyone could use the auto and anyone would have the right auto to fit the 6 cylinder please let me know. The manual works fine for now.
