Default 1965 parts body etc to a 1966 shell will it work?

Hello, this is my first project car always loved the mustangs and decided to jump in head first anyway what I am wonder is Ive bought a 1965 car, 32 k orig owned by an older couple for sunday trips, a few years ago it was parked outside under a tarp and the frame is shot, the interior is in awesome shape as well as the body. The guy i got it from was going to restore it and found a shell that was balsted and in great shape. What I am wondering is will everything transfer from one to the other. I was told the shell is a 66 because along with it came a few boxes of parts, I didnt look through it but some of the stuff in their lead him to beileve it was a 66. The65 car was a straight 6, 3 speed and the shell was a 289 auto, So I know it will require a little to fit the manual in but aside from that is their any major differances that will pose a problem? thanks Jason
