Ok, the problem is that I have major vibration that obviously comes from the transmission, but it only happens when I drop it into 3rd, which is of course the final gear in my set-up. Any clues to what the problem is would be great.

Check your motor any tranny mounts could even be a out of balance drive shaft.

Check what Andrew said first (they were my first thought too) but it could also be a worn yoke or U joint.
