Question 1965 Mustang Coupe window crank isn't flush with panel?

I took out the rear seat out of my 65 Mustang coupe. I am going to paint the side panels next to the rear seat but my question is----the window cranks don't sit flush with the panel--they stick out 1/4" to 1/2" from the panel. Is there an adjustment??? My 65 seems to have some parts from a 66 Mustang so don't know if that is the problem. My black interior looks like it was once red. The grille and dash pad are both from a 66 so it might be the swapping of different years causing me problems but is there a fix???
The tag on the door is missing so I don't know the build date or any of the original colors. Also, what color black should I use on the interior----satin or semi-gloss??
