The motor is the same as the '07-'09 GT500s except for the FRPP CAI and re-tune (same as the GT500KR). I've already added the FRPP CAI and tune to my '08 GT500.

MM&FF has an article about adding headers to an '07-'09 GT500. The stock GT500 motor performed very well:

We pulled a stock GT500 motor out of a car, installed it on the engine dyno and ran the exact same series of tests (that they had previously run on a modified 5.4L motor).
With the stock Eaton supercharger run with the stock pulleys and stock exhaust manifolds, the stock supercharged 5.4L produced 594hp and 559 lb-ft. After running the stock supercharger, we installed the Kenne Bell 2.8L H-series Twin Screw supercharger. Equipped with the stock exhaust manifolds, the Kenne Bell equipped 5.4L produced 719hp and 615 lb-ft.
They also tested both combinations with 1-3/4" diameter, 1-7/8"diameter and 2" diameter long tube headers. The long tubes only added 10 to 11 hp and 12 to 13 lb-ft on the stock motor. With the Kenne Bell, the 1-3/4" headers added 16 hp and 21 lb-ft and the larger headers a bit more. The conclusion was that the stock manifolds were not too restrictive for the stock blower. The headers help more on a modified 5.4L engine.
