We dont have a complete guide yet, but all the basic modifications and tuning tips will work regardless of engine type.
Basically your 4.6 can benefit from better heads, intake, underdirve pulleys, exhaust mods, superchargers, advanced timing, etc, just as a 5.0 engine or any other engine for that matter.
Each engine will respond better to one or other modification, but the rules are pretty general.
So, when looking for "Rules" or "Guides" also check those that apply to other mustang engines, most of them will most probably work with the 4.6.
One more thing, and that is the most important, what do you want? how much $ do you want to spend?
Bolt-On parts are the most common way to start if you are on a low budget, but if you can afford to spend around $3,000 you could install a supercharger and forget about bolt ons for a while.
