installing xpipe

I am installing an off road x pipe 2 1/2",I m putting it on a 04 mustang gt with stock exhaust manifold. My question is on the drivers side the flange seems to go all the way up on the stock manifold,I think stock pipe is 1 7/8",when I put it together and tighten it up you think it will leak or am I not understanding something.I have got the passenger side taken care of.

I probably didn't word it right.I am installing a off road x pipe and the Borla exhaust. complete system is 2 1/2."Will that bolt up to a stock exhaust manifold. The passenger side I had to change studs but the flange bolts up.The drivers side bolts up too.The problem seems that you can tighten the drivers side till both flanges meet but on the stock system it would get tight before the flanges meet.
