I have a manual v6 99 stang and the shifter boot meets the shifter knob at the bottom of the shifter knob. I was wondering if the boot is supposed to just meet it there, and be free to slide up and down alittle (as it is now on my car). Or, if it is supposed to fit under the knob to prevent it from moving down the shifter bar, and exposing the metal bar.

I have a 98 and the boot on mine shows the metal. I'd think that yours is probably the same.
