Default Tech.

How do you measure the offset between the main and rod journals? What tools and procedure?

Default That could be tough without the right equipment

I'd be looking at the crank specs to figure that one out. If its a factory crank look it up. If not, ask the manufacturer.

I'm a little confused as to what you mean by "offset between main journals and rod journals"

Primarily, you would need a set of micrometers to mearsure the width of a crank journal or a rod journal. Then you would need a set of T- squares( the correct name slips my mind right now) to measure the inside diameter of a set of main bearings and or rod bearings. Using some math skills subtract the two to obtain a clearance number.

A easier way but not really as accurate, but prettly close is to buy some plasti- guage. It looks like a piece of string at first. You apply a same section to the journal, install the bearings and torque down. Remove bearing and by using the supplied guage on the side of the plasti-guage set, select one the matches the same thickness of your reading to the one on the paper guage and read the clearance.
