Default 1999 Mustang Cobra options questions -- 6 speed and "4.6 High Peformance" Badge

I am thinking about buying a 1999 Cobra. I have not looked at it yet but have a few questions before I do. I have seen a few pictures of it. First it has a six speed manual transmission. I thought the 99 had a 5 speed (six speed was not available until 2003?). Also on the right side of the trunk it has a badge that says "4.6 High Performance" in place of the Ford blue oval badge that I have seen on other Cobras. Is there any significance to this badge? Thanks for the help.

99's did come with a 5-speed, must have been swapped. The badge has no significance. Another swapped item.

Is the transmission swap pretty simple? Is there a part number or identifier plate on the transmission case somewhere that is used to identify the transmission? Thanks for the response. I am trying to decide if I should avoid buying this car or not.
