I would go with the Cobra. The Mach 1's are nice but the Cobra's are rarer. Also take into account whether you want IRS or SRA. I would take the Cobra on account of the IRS but for lots of people the IRS is a turn off.
I had an 01 cobra convertible. Loved it! leather and suede feel nice, plus white gauges. A classy car without a doubt. I never drove a mach but I loved the clutch pedal feel in the cobra. IRS is great for the twisties. Cobra all the way.

But didnt the 2001 cobra have the head re-call?
Also I have 2 friends that had the 01 cobra.
Both spun the crank bearings. One was at the track and the other was at a light sitting not reving the thing (I was in it)!
I would say wait a little longer and try to find a 03/04 cobra nothing beats a cobra that comes stock with a s/c. That's what I'm in the market for!
I say cobra, 99 is the one that had issues, not the 2001. Mach 1 next, then the GT. I would personally also wait for an 03/04 cobra. the prices should be lower come the introduction of the 2010 mustang! I knwo I say this a lot, as I told fobra the same thing, but its gonna happen. Let us know what you decide!
