I had a simular problem like what your discribing. It turned out to be a couple of the shifter bolts had worked loose. It sounded like my trans was about to fall apart with the raddeling, and other noises. I tightened the **** out of them when we installed my Steeda short throw. But they still came loose a year or so later. Maybe you will get lucky, its worth checking.

It is usually a Bad Input/Output Bearing(Your Choice) on the main shaft. I have had clutches starting to drop a pad also causing the balance issue then it destroys the front bearing also. You can check the rear by grabbing the rear yoke and moving it around. The rear one usually starts leaking also because the seal gets torn. The front bearing I can usually tell because the clutch fork vibrates bad because the throw bearing is being moved all over the fork when in idle.
