My brother's friend was telling me that, in this magazine he was reading featured a mustang that had a 4.6L Bottom End with the Lincoln Navigator 5.4L Heads on it? Just wondering if any one could shed some light on this. I asked him to find that magazine so I can look into it. An what would be the benefit of doing such a swap?

it's not a big deal, 5.4 heads are the same as 4.6. heads, either SOHC or DOHC......just watch what you read in magazines, as there can-be very misleading to most.....and NO real benefit unless the 5.4 heads are DOHC and even then it's just a 4.6 DOHC, so again, nothing special......
I don't know much about the 2v heads but the 4v heads from a navigator are not the same as 4.6 dohc heads. There are 2 types of 4.6 dohc heads. There is the b head which has dual intake ports and there is the c head that is single port. The dohc navigator heads only came with the single port design. The 5.4 dohc heads also had alot larger ports which would probably be to big for a 4.6 unless you were going forced induction. Also if you put 5.4 dohc heads on a 4.6 you would need a custom intake because of the size of the ports a stock cobra or lincoln intake would not work. I'd imagine there are similar differences in the 2v heads but I don't know anything about them.
