Cool Clutch bearing went bad/transmision problem

2003 Mustang cobra throw out bearing went bad, bought a center force duel friction with throw out bearing to replace old clutch. Car would make a funny noise like a card going through the spokes of bike, push the clutch in noise goes away. Car heats up noise would go away. Few day's later heard a pop, with clutch problem could something with transmission gone bad? Shop called me told me they had to order a transmission part that broke another $500.00. Said okay. There was a funny noise comming up from shifter also. Well picked the car up and everything is great, last question they say there is a 500 mile break in period with theese centerforce dual friction clutches?

Any response would be appreciated,

hmm im not sure man, id just say make sure the TOB is riding on the arm correctly and moves freely + add alittle grease on the fulcrum stud so it doesn't squeek/vibrate. i don't suggest dealing with any shops/garages. some are legit. most are not, im sure you know that junk somtimes works out.
