The 5.0 and 4.6 are different and you don't want to just do the same stuff you would do to a 5.0 like you would a 4.6, like cams to start with.
If you have a 97 Cobra, I would get either 3.73's or 4.10's if you have the stock 3.27's. Best bang for the buck.
If you don't go that route, i would look at maybe starting at a CAI, UDP's, X pipe, catback exhaust or any of those would be a great start. AFter you get a few mods done, then get the hand held tuner like Xcal or Diablo, then later get a dyno tune for max/safe HP. good luck with mods

yeah i drive to work and school every day with 4.11 gears its fine... and i would take it to a reputable exhaust shop and if you dont mind deafening loud get dual 3", a set of underdrive pulleys, and a cai...

3" you will loose performance, I would say an X pipe (offroad of course) UD pullies, gears, air filter, and sparkplugs.

+1 about the 3in exhaust, you need some serious power for 3in.
For a handheld tuner or a tuner for a dyno? You can get the Xcal2 or 3, i prefer. Or the Diablo tuner. They have SCT flip chips to for multiple tunes but i would get a handheld tuner.
For a dyno tune, ask the local stangs where they take their cars and check them out.

For 2.5" piping, how much horsepower is that good for?
