Default 2001 Mustang Cobra Transmission Questions

I have an 01 Cobra making squealing noises, diagnosed as bad throwout or pilot bearings. Have been recommended to replace everything-bearings, trans, flywheel, etc. Is it relatively easy to do or should I just pay a pro? Any advice would be helpful.

It's not hard to do at all if you have some kind of mechanical skills. A lift will make it easier.
Why did they say replace the tranny and flywheel, etc if your pilot bearing or TOB is bad??
How many miles is on the stock parts?

54000 miles. I have not kept up with maintenance. Replacing everything was suggested to get it all nice and new. I personally don't have very good mechanical skills, but I'll have help with that. The noise is high pitched, like metal grinding on metal. When I push the clutch in, the sound changes, still a grinding noise, but lower pitched. Does the TOB/pilot bearing diagnosis sound right? Would it be OK to just replace the bearings and none of the other parts?

First off the place that wants you to replace your flywheel and Tremec 3650 with 50K miles on it should be exposed for fraud, that noise diagnosis you gave is Obviously a throwout bearing.
Here's my advice find a reputable Mustang only speed shop in your area, this job will be cake for them. Just replace the throwout bearing, if the input shaft is scored change it out, your clutch should be Fine unless the previous owner rode or abused it, while the clutch is out check the flywheel I HIGHLY doubt there will an any problem there either with the low miles you have. While the tranny is down on the ground it would be a great time to change the fluid. It'll be like brand new after this.

+1. While the tranny is out and the clutch/flywheel removed, i would still change the pilot bearing. Doesn't go out that much but it's cheap insurance down the road and it's like a 5 dollar part. If the input shaft doesn't look that bad, you can also sand it down to make it smooth.
Just make sure to grease the crap out of the TOB and grease the fork points.
You and a friend can definitely do it on jack stands or somewhere with a lift(easier).

I agree with the new pilot bearing install as well, cheap insurance, and Yup grease the Heck out of the parts and if all possible use a lift, doing that job with jack stands will be a moderate PITA!!
