Default 2001 Mustang Cobra timing question

Just rebuilt bottom end (new rod,main bearings) and I am having trouble getting timing correct. I have followed service manual and engine will start and idle fine but after car is driven for a couple miles I hear some valve noise, then engine will quit when at a stop and will not start unless battery is disconnected for about 30 min.
Could timing be off or is this something else?.

just rethinking my problem, If I set timing correct,( marked chains equal length on both ends), brought crank gear to TDC matched dot on cam gear to one mark on chain ,and other to dot on crank gear the timing would be correct. Car started and drove fine but after load was being put on motor ( about 4 miles worth of normal driving ) and engine temp was normal,it would stall at idle and would not crank until battery was disconnected for awhile. If computer takes reading from MAP and other senors to set fuel/Air ratio and set timing tables could this explain why engine runs fine then won't idle after ran and warmed up for awhile. I can re-check timing on engine but a pain in ass. Any help as this is driving me nuts and my wife want's her convertible cobra on the road again. If mama isn't happy no one is Happy. Thanks

Check your MAF sensor connection and try disconnecting the IAC to see if it will idle!

Smile Car is running strong

Got my wife's stang back on road. It would not idle after warming up due to block had no anti-frezze in it. It was causing PCM to shut engine down. This was an error by me when I filled resorvior instead of pipe at engine. Live and learn.
